You get 3% of resistance against that faction and more a bonus (take a look here):

You get more 1 attack everytime you level up your HG and you get a chance to get better arts. |
One faction level = 3% resistance against a human opponent playing with that faction.
So building up FL for a faction means that when you do a combat with a player of that faction you will have a defense bonus.
Building FL for each faction is very costly, so think well before starting to do so. The build costs increase as you level up and need to construct more building with the new faction.
