1)How does the waiting system work? If I wait with 1 skeleton does it get its chance faster than if I wait with a stack having 60 skele? It happend to me.

Simply put, a "wait" skip your creatures turn, but they will get their next turn 50% faster, stack size shouldn't have an impact.
2)How does initiative affect wait?
As stated above, it'll get its turn 50% faster, so initiative works the same way it always does
3)When we defend, How long does it last? Does it last 2 turns after we have defended or does it last till our stack gets its second chance?
The defense boost will only last until the creature gets its next turn. |

If some creature defends, it will last till this creature gets its next turn. |

simply,
you wait: you turn back 0.5 turn
you defence: you turn back 1 turn and 30% additional defence |
